Note that I used the headings here only to better illustrate the issue, they are not necessary to exemplify the problem. In my machine, I don't get a crammed output as you did.

I don't see why this is a duplicate - at least of the question it has been marked as duplicating. Update 1 I just discovered, while preparing a minimum working example, that the problem is as a result of loading the parskip package.

The solution we settled for was dirtree. As this modification uses references, it takes multiple runs of LaTeX to see the new page breaking behavior. My solution works only with LaTeX.
